I think the answer to this is no, but is there a way one can put shortcodes in subdirectories and still use them…for example;
\shortcodes\incompleteshortcodes\myshortcode.html
\shortcodes\myshortcodes.html

Yes, I fixed that in a fairly recent Hugo version. But you need to use forward slashes, e.g.
{{< boxes/square >}}
